According to the United States Census Bureau, the city has a total area of 2.2 square miles (5.7 km2), of which, 2.2 square miles (5.7 km2) of it is land and 0.45% is water. U.S. Route 169 and Minnesota State Highway 109 are two of the main routes in the city. Winnebago is 9 miles north of Interstate 90 exit 119 and about 28 miles south of Mankato, Minnesota.
